Virtual Boy Controls issue - How can I customize controls for one specific emulator?

I downloaded the Virtual Boy Emulator and it works mostly well except for two games.
Telroboxer which is a game that requires two D-Pads doesn't work.
In RetroArch, when setting up controls for SNES emulator every control mapping and settings I apply on RetroArch controls for ALL emulators?Is there a way for me to be able to customize the controls specifically just for one emulator? I want to be able to use both joysticks for Telroboxer and the pinball side buttons for Galactic Pinball.
