How to replicate the problem:
When I initially configured the controller, I accidentally programmed the A button to the B button. I am trying to reconfigure the controller, but when I try to do so from the Main Menu (Configure Input), the popup will not let me select "Yes" to the question "Are you sure you want to configure the input?". When I press the B button (programmed as the A button), it just takes me back to the Main Menu. -
You can try to reset the input configuration from terminal window. With a help of a keybord press F4 and run :
sudo ~/RetroPie-Setup/retropie_setup.sh
Then go
Manage Packages -> Core Packages -> emulationstation -> Configuration or Configuration / Tools -> emulationstationand choose to Clear/Reset Emulation Station input configuration.

@sugarfree thanks! Good to know there is a way to do this from the terminal window. I ended up following the instructions from this video to reset the emulation station input configuration for the controllers.
