Multiple (same) controller with differrent configuration

One of my controller doesn't work as i wish.
I've two controllers DragonRise

The thing is one of my joystick is upside down (arcade cabinet) and i cannot really modify that.
So when i configure the first and the second joystick, after a reboot or when i launched a games, the configuration of the second is wrong. For examples when i go left i'm going to the right.
EDIT: specially with n64 system because it doesn't use retroarch.I've tried to modify this file /opt/retropie/configs/n64/mupen64plus.cfg And setup different value for the X axis but it doesn't work.
i think mupen64 only read the file InputAutoCfg.ini and the probleme is : in this file there is no distinction between controller 1 and 2.
I hope you understand my problem, sorry about my english.
EDIT: Solved
Edit the file /opt/retropie/configs/n64/mupen64plus.cfg
And make sure this option :# Controller configuration mode: 0=Fully Manual, 1=Auto with named SDL Device, 2=Fully automatic mode = 0
is set to 0
