Just edited my post. Is everything good?

Does it make a difference if you unplug the keyboard ? Are these definitely games that use both controllers ? Have you changed any settings at all ?
For the sake of debugging please choose a specific emulator and game, and I will ask for some config files.

No unplugging the keyboard doesn't do anything. Are these definitely games that use both controllers ?
Yes, and I've tryed multiple two player game on different system.Have you changed any settings at all ?
Well I was struggling to make my RPi3 detect my second controller so I've messed a lot with the config and I desinstalled/reinstalled the PS3 driver many time. I've messed with the retroarch config as well. For the sake of debugging please choose a specific emulator and game, and I will ask for some config files.
Let's take the SNES then, what file do you need (please give the path) -
/opt/retropie/configs/all/retroarch.cfg
and/opt/retropie/configs/snes/retroarch.cfg
. please use code block if posting on forum or external site like pastebin.com -
Hey, I had this same problem.
https://retropie.org.uk/forum/topic/4303/controller-1-controls-all-players/8Nothing worked that I tried. Eventually I just reinstalled and magically everything just worked, no problem.
