Using automated Config backups (from_retropie and to_retropie folders)

We all know if you insert a USB stick into the Pi with an empty "retropie" folder, RetroPi will make a whole directory tree of folders there. We mostly deal with the "roms" folder, but there's also a "configs" folder with a "from_retropie" and a "to_retropie" folder pre-made in it. These are always empty (even if I have custom configs setup on the Pi, they never seem to be moved over to the "from_retropie" folder for example).
Ideally, since this process seems to be automated somehow, I would like to learn how to use these folders to simplify my setups, make it easier to setup somebody else's Pi with RetroPie (and reformat and reinstall my own setups), and keep a running library of my custom config files.
Any idea where to look for this information? Searching for "RetroPie" plus those two configs folder names literally shows up 2 single non-pertinent results on the entire internet per Google.
I'm most interested in saving the overall all/retroarch.cfg, the per-system retroarch.cfg's (of which manually archiving the 20+ish I use gets a bit annoying ;) and wherever they store the per-rom settings for things like shaders (for example in MAME I use the CRT-Pi shader, but for games with a vertical screen I manually change it to the CRT-Pi-Vertical, and save that setting....but I have NO clue where that per-rom config data is stored).
