NES Controller not working in Game

I set up on my Raspberry Pi RetroPi and hope that I did all the settings correctly. The Original NES Controller is connected directly to the GPIOs and it works everywhere in RetroPi but not in the Games.
All Buttons are detected by joystick test with "jstest /dev/input/js0".
My Connection for NES Controller on GPIO
GPIO4 - DATA
GPIO19 (MOSI) - CLOCK
GPIO23 (SCLK) - LATCH
GPIO1 - 3.3V
GPIO9 - GNDDoes anybody have an Idea what I should config more to get it working inside the game?

Well I know that emulation station controls and the "in game" controls are a little bit different.
The "in game" controls are actually using retroarch controller configs rather than the emulation station controler configs.
Have you tried re-adding the controller with emulationstation gui? Its supposed to cp the configs to retroarch. -
@bamsi found a work around for same problem with my ps3 controller. I just manually configured retroarch settings in the retroarch menu. Watch video at link https://retropie.org.uk/forum/topic/100/made-some-progress-on-2-generic-shanwan-ps3-controllers-via-bluetooth-on-pi-3-retropie-3-6
