USB Joystick doesn't work in emulators

Pi Model: B
RetroPie Version Used: 4.1
Built From: Pre made SD Image on RetroPie website
USB Devices connected: keyboard, usb joystick
Controller used: Arduino-powered controller from old PS1 joystick.The problem is that this joystick works fine in emulation station, but not in any of the emulators or RetroArch configuration.
There are also no any jsX devices under the /dev/ folder, but there is a mouse device in the system, which is most likely how this device is detected.
Also, this joystick works in windows like a HID-device without any specific drivers, but even by enabling HID driver in RetroArch config the problem hasn't been solved...

@Nauro Please post your retroarch.cfg configuration file and check your power supply can handle the connection of the arduino. What power supply are you using?

retroarch.cfg I'll post few hours later, when I'll get home.Regarding power supply - I use an external 5V 2A USB power adapter and the joystick works fine in Emulation Station, I can scroll pages, select menu items, etc. with it, but it stops working in any configuration tool from RetroArch I try to start.
