My PS4 controller (wireless) works flawlessly with my RPi3's stock bluetooth but as I add more PS4 controller via bluetooth, random button presses started to kick in at certain times. Also, input lag increases as more PS4 controller is added via bluetooth.

Are there other users that have 3 to 4 wireless controller (regardless if its PS4 controller or not) working with RPi without any issues that I stated above? If so what controllers are those? And do they use RPi3's stock bluetooth or a 3rd party bluetooth / wireless dongle?

It could simply be a lag issue. I doubt that the Bluetooth receiver in the Pie3 is as robust as the PS4 one. For this reason I don't use more than 2 PS3 wireless controllers at a time.

The only related issue I could find is this one, but that's more about power draw from the controllers than Bluetooth lag:
