Multiple Controller Setup

Hi, I've just gotten a pi model 2 B over Christmas installed retropie and had a lot of fun. I initially used my keyboard as an input device in lack of anything better but now that I've bought controllers I can't seem to get them to work. I manage to configure them and also use them to navigate my way around the game and console selection menus but as soon as I enter a game retropie won't accept any input device but a keyboard (and a mouse in certain DS emulators).
I've tried switching USB-ports around, changing default controllers for different players in all sorts of menus/configfiles and manually configuring button input. My guess is that I'm overlooking something extremely obvious but I've been trying for days and I cant get it to work. I've tried three different types of controllers and had the same outcome with all of them. I'm getting sick and tired of the cramps the keyboard gives me so i'd be very happy if someone could help me sort this out, thanks.

Power Supply used: USB power brick 5 V 2.1 A
RetroPie Version: 4.1.11
Built From: Pre made SD Image on RetroPie website
USB Devices connected: All sorts of combinations with/without keyboards
Controller used: snes, retro joystick with buttons, ps4 with cord
Emulator: All emulators -
@FatManKryptonite You didn't provide infos exactly about what is the problem: the joystick. "All sorts" is a bit vague.
Also, paste the content of the following files in ghostbin.com (or something similar):
/opt/retropie/configs/all/retroarch.cfg
/opt/retropie/configs/all/retroarch-joypads/YOUR_JOYSTICK_NAME.cfg
/opt/retropie/configs/SOME_SYSTEM_YOU_CANT_PLAY/retroarch.cfg

@meleu thanks for responding, I've added my different controllers now, sorry for not doing this earlier. However I don't think this is of any importance since every controller (except for my bog standard keyboard) gives the same results.
