PSX / RetroArch Controller assignment

Hi guys,
It has only been in the past week that I have discovered the greatness that is RetroPie. Using the excellent set of tutorials and FAQ's that exit I have been able to solve almost every problem I have encountered.
Until today!
I am playing through Metal Gear Solid on PSX using the lr-pcsx-rearmed emulator on RetroPie 4.1 on RPi 3B hardware. I'm using an Afterglow wired Xbox 360 controller.
The game is actually running great, with only minimal slowdowns on scenes with a lot of objects being rendered (Mostly cut scenes, gameplay is pretty smooth).
My problem is, I remember during the Psycho Mantis boss fight, I would either pick up the second controller, or swap the controller from port one to port two. Of course, this was on an actual PS1 20 years ago :)
Now, I have read a few things out there that would suggest that in order to emulate this behavior, I need to wait for the fight to start and create a save state, which I have done. Then, quit the emulator, assign the controller to be connected as port 2, restart the game and load the save state and now the game will behave as though I disconnected from port one and plugged in to port 2.
This is great info, but that's about as far as I have been able to get. Not a lot of instruction on where / how to set the controller configuration. I have figured out how to do it (I think) in game by opening up the RetroArch config and going to the controls settings where I remap buttons and tell it that I am using analog sticks, etc, but how do I do it where it will let me start the PSX emulation with the controller on port 2?
Sorry if that seems long winded...
TL:DR Version - How do I switch my controller from port one to port two so I can beat up on Psycho Mantis in MGS?

I was able to beat the guy without switching the controllers, so by the time I read this it was too late, but it may come in handy if I decide to do another run through!
