Pi3 problem running Metal Gear Solid PSX

Power Supply used: Official adaptor - 2.5 I believe
RetroPie Version Used: V4.01
Built From: Flashed 64GB SD card Class 10 Sandisk, by following tutorial on YouTubeHi
I recently got a Pi3 with the intention of making a wee emulation unit. I followed a tutorial on YouTube with no problems and got it all up and running fine, however I'm having issues with a specific game on the PSX... Metal Gear Solid.
After following the tutorial I've left all emulator and Pi setting as default (as they were when flashed to SD card) and tried Metal Gear Solid. Now initially the game ran fine (BIOS are installed) until gameplay starts. As soon as a solider appears in the opening area, the game becomes sluggish and just about unplayable. I haven't been able to find any tweaks or troubleshooting for this specific game to improve performance and from what I can tell by searching, no one has had the same problem.
I've tried it with an original MGS Disk1 ISO and also a PSP PBP format and both are having identical problems. Does the Pi3 need to be overclocked to run it? Or is there something I can try to resolve the issue.

I'm fairly certain it's a Class 10 Sandisk.

I believe it is lr-pcsx-rearmed and that is the only one that appear in the emulator options. I remember checking.
However I just checked my online orders and it was actually a 64GB Class 10 Sandisk Ultra card that I ordered. I don't know why I thought it was only a 32GB.

Right, I spent an hour last night just experimenting with settings and dropping/lowering anything I could to see if it made a difference, and no joy. It's still sluggish as soon as I pass guard, worse if I'm spotted and goes into alert mode.
However I went into the emulator settings during the game and turned on 'Show FPS' and strangely enough it showed a solid 60fps even while it was being sluggish. What could that mean? Is data not being read from my SD card quick enough? Bad Pi? Bad SD card?
I'm stumped. =/

@allintospace I'd probably try another card - make sure it's a genuine compatible one from the list.

@allintospace i would update lr-pcsx from binary first, and if that doesn't fix it, try updating from source. there were some recent fixes that might not be in your image, i don't know.

I use Sandisk Ultra class 10, never had a problem.

@allintospace no problems here. I am using a class 6 16gb samsung card. No overclocking whatsoever. There is aprogram to test your sd card but it has to format it. It will tell you the speed and the true size. If you have a bootleg sd card like 99% of them from ebay then it will be slower or have far far less capacity as stated. But i would use win32diskimager to back up your card first using its read function. But i forget the program name. Someone here should know.

No issues here either. I'm loading my games through a 128GB sandisk USB stick. Using latest retropie 4.1.12 with an OC'd Pi2 at 1Ghz.

I'm totally stumped. As the FPS was a steady 60 despite the game running sluggish I thought the SD card might be the issue but I'm fairly confident it's legit. Bought through Amazon themselves.
The version of RetroPie I flashed was the most recent available for download as of 2 weeks ago. I've tried a few other PSX games with no issues, such as Rival Schools, Street Fighter Alpha 3 and Final Fantasy 8. No problems to speak of, however I don't know how FF8 would do further into the game.
If anyone can name the program to test SD Card speed I'd give that a try. I've reformated and flashed it so much now, once more won't make a diference. Can it be a dud Pi3?
I'm on my last legs with it to be honest. It might just be a great little emulator for everything other than Metal Gear. =/
I'm actually gonna thrown in a PSP games sometime just to see if the Pi3 has a meltdown. If it actually runs well, then... god knows.

@allintospace most games on the psp suck on the pi. There are some older ones that run ok'ish.
