separating snes/super famicom games

I just noticed there's a new Retropie 4.2 update. I'm still working on sorting through my rom collections since they are more of a mess than I was hoping they would be, but I have a question about the update -
Is it advised to update from within Retropie after I made these custom theme folders and altered config files? If I update from within Retropie, what will happen to those custom folders I made for the famicom, and all the custom icon files and changes to the config files I made to point to the custom themes? Will I need to back those up and re-copy them over after updating, or can I safely update and those custom folders will be left alone? Do I just select "Update All Installed Packages"?

@groviar if you're worried about it make a backup of your image first (always recommended with any major update) But if you've edited your theme as recommended then it shouldn't affect your theme when you update

Since I still don't have any roms or anything else on my Retropie yet (still sorting things out), would it be enough to backup the individual custom theme folders and config files I altered, since the only other things I did so far on the Retropie is install a couple additional emulators from the Retropie menu?

Thanks. Yeah, I'll have to double-check to make sure I've backed up all the config files and custom themes I've made. Is "Update All Installed Packages" the one I want to select? Will that automatically bring all of Retropie up to 4.2?

@groviar yes I believe so (don't forget to update your setup script first)

@groviar, did this process end up working to your satisfaction? I've been wanting to do the same thing for a while but my minor experiments with it didn't pan out. This thread is the only thing I can find that covers the topic sufficiently.
