PS3 Controller (Wireless) In Game Timeout Strangeness

Can anyone verify the following:
I left my setup for some time while it was in game just on the start game screen. I left it long enough to where the controller should have timed out but when I got back to it the controller wasn't deactivated (light still on) but I was locked out. Controller did nothing and plugging in the keyboard to try and exit the game also did nothing.
pi3, 3.7 with the 4.4 kernal update, N64 (Super Mario), PS3 wireless.
