USB encoder-joystick/buttons won't work in games

I've read through many of the topics about arcade joystick and button zero delay USB encoders but didn't seem to find a circumstance quite like mine. I have a USB encoder hooked up to a joystick and led arcade style buttons. When I first plugged it in to my pi zero and plugged in my pi, I navigated with my keyboard to the configure option, and it showed "gamepad 1" (the encoder). After configuring all my buttons and my joystick, it allowed me to navigate the emulators and games with the joystick and buttons, so I thought it would work. After selecting a game I realized my buttons would not work at all, not even the start button (contrary to what I read on another topic), but I could start and play the game with my keyboard. I also tried configuring it in retroarch and made sure to save and use the new configuration, but I got the same results. Why would this be? Could this just be a 'player 1-player 2' issue? Sorry if I'm missing something obvious, or if this has a very simple answer, but any help would be appreciated.
