I believe this is a controller assignment issue. I had this happen and noticed that when I unplugged the keyboard it started to work. I had other issues as well which required me to change the controller index assignment in retroarch.cfg. I'd like to tell you more but getting the controller to work for me has been a lot of luck and trial and error. Still if I have my keyboard plugged in I lose my controller.

Sorry for the late reply, but I think I have a solution to your problem. I had it once myself, but figured it out- you need 2 controllers: the first being the game controller itself, and the other being a secondary controller; of one with start and select buttons configured. Whenever you want to exit an N64 game, here's what you do. Ensure that both controllers are connected. 1. Unplug the game controller. 2. Unplug the secondary controller. 3. Replug the second controller and press start+select. There you have it- how to exit an N64 game.

@cparker74
Select + Start
has always worked for me in N64. I have used a buffalo controller in the past until I had a more compatible controller later on. Does it not work only in N64 or are you referring to other emulators? -
Do you have two controllers connected? If so are you sure you are using what the emulator is considering to be player 1? If you are then it should exit with the SELECT+START exit method on all games. If you do have two controllers connected, disconnect one of them before going into the emulator and see what happens.
To be honest, you should be using an Xbox or PSX type controller on the N64 for better control in game anyway.
