I would love to even try to tackle this if someone could point me in the direction of the boot file...

Basically on startup Retropie would check for an update and if so it would update... It could even be customized to include emulators... That way the system is always up to date...

Potential issues is some scripts get overwritten on update...

        IMHO,
Auto update on Retropie is a bad idea. For a lot of users there are a great deal of customization's we make to input configuration , kodi, overclock settings, etc. Any update would have the ability to overwrite those settings which may have taken hours worth of work to get correct. Many of the releases of Retropie are developmental not stable also anothe good reason for user initiated updated only.

And in contrast Retropie_Setup is constantly updated and simply needs one user input to refresh and show what new content can be added.

But for best practice considering how the underlying parts of Retropie work together user-initiated backup at a users discretion is imo best.

You can auto update the operation system without update the retropie stuff,
try to use the follow command lines:

          sudo apt-get install unattended-upgrades
          sudo dpkg-reconfigure unattended-upgrades

About update emulators and retropie setup stuff it's better doing manually, not just because can mess around with your configs but also because it's very time consuming in case you define the updates directly from the source.
