      Does anyone know if the atari flashback joystick or the frogger joystick work with the raspberryPi and retropie?

        The wired controllers would as long as you have a USB adapter. However, the infrared and 2.4ghz models will not.

        Edit: Come to think of it, the infrared controllers would likely work as well with a USB infrared receiver and the proper drivers and capture software. I wouldn't recommend it though, as Infrared produces a lot of dropouts when gaming.
