the version of fba that i installed on my laptop works fine with these roms, but when i put them into the retropie's fba folder they can't be played even if they are recognized by the emu. Should i give up or there is a way to play these gems on my rb pi 3?

pretty sure no neo-geo/fba emus support CD
but i think MESS may do

        RPi 3 - RetroPie + 500gb HDD [consoles] + Razer Onza Tournament
        RPi 3 - RetroPie + 32gb USB [computers] + Keyboard
both with AttractMode + FuzzBoxx Layout

That's partly true. FBA Standalone supports Neo-Geo CD but the libretro core does not.
