Xin Mo Dual Arcade ONLY working in Emulation Station

Hi Guys, painfully been through every topic and post on the whole of the internet it seems, I am having a great deal of trouble with the Xin Mo Dual Arcade buttons. I have got them all wired up to the encoder and the encoder plugged into the Pi. I have edited the CMD and Emulation Station recognises two controllers now, fantastic. I can configure the controller to work in Emulation Station but every time I select a game, it becomes unresponsive and says it is not configured. I can get into RetroArch but I am also unable to navigate the menu with the joystick. I have run jstest on 1 and 0 from the command line and still absolutely nothing. It is like only Emulation Station sees the joystick, but nothing else will. Any help will be SERIOUSLY appreciated.
