File from USB key not transferring to SD card

Hi All.
I currently have bought a retropie a while back which was pre-loaded with SNES and NES games, now i have a few roms for the genesis that i want to load onto the device. I have them loaded perfectly onto the USB key (i can play them when the key is connected), but the issue is that i cannot play the games which were previously loaded onto the SD card. How do i have the choice of both sets of games available to me at once without removing the USB key everytime?
I have done the file transfer from usb to device step by step and there is still no result.
Can anyone shed some light onto this issue?
