I was testing out a fresh install of Raspbian on top of a clean install of the latest Raspbian image. When I configure RetroPie to boot to Desktop and autologin with pi, the PIXEL desktop will load, but after 8 seconds or so, the desktop will go away and left with a terminal emulator.

I also have this happening on a RetroPie 4.4 install on Jessie. I'm not sure if it was happening on 4.3.x because I've had it set to boot into Emulationstation for a long time.

Is there any way I can have the PIXEL desktop not crash/disappear soon after boot with RetroPie installed?

My bad, I forgot I needed to disable the splash screen for this to work.
