      So I have searched land and sea for the answer to this question: how do you configure the controller input for the N64 emulator? I would like to play my n64 games but the controllers are all messed up. also if there is a way to configure input controls for the ports games, that would be great.

          @gizmo98 do you know how to know the number of the control or button I want to input?

            retroarch/libretro input config files and mupen64plus inputAutoConfg.ini use the same button numbers for x/y/a/b and so on. You can take a look into /opt/retropie/configs/all/retroarch-joypads/yourcontroller.cfg and use this info to modify inputAutoConfig.ini.
