RPi3+ with official 2.5A power supply. Retropie 4.4 premade.
USB Devices connected: Official USB hub
Controller used: Servostiks with Zero delay control boards
Dell 2001FP screen and Crafty Mech's Scanline Generator

As my SLG works only on two resolutions I set the resolution for all emulators to 600 x 480. But the resolution doesn't change when I start any game (using a LR emulator). Doesn't work either when I set the resolution on game of emulator level. Why could this be the case? Am I overlooking something?

I would set the resolution in the /boot/config.txt file so it takes effect for the whole system, not just the emulators, see: https://www.raspberrypi.org/documentation/configuration/config-txt/video.md

@simonster I rather have emulationstation in high resolution, without scanlines. Just the games themselves low resolution. And it should be possible. Just don't know why it doesn't work. I am quite sure it worked in the past...

How did you do that exactly?

Which emulators do you use? Some of RetroPie's emulators are not RetroArch cores and won't be affected by RA's settings.

I set the resolutions for all LR emulators through the configuration editor and I tried with several LR emulators. Also tried setting the resolution through configuration editor on a specific LR emulator. And I tried on game level (by hitting a button when loading the game).

Does it work without the SLG connected?

The resolution switch uses the tvservice utility distributed with Raspbian. Try using it from the command line and see if switching it manually works.

EDIT:using the utility you can query the supported video modes and maybe find find the proper mode supported by the monitor.

See here how to do that.

                        That does work.

                        DMT 4 btw.

When I manually choose DMT 4 at game launch it seems to work as well...

So I can set video mode per emulator... Guess it is sort of solved. Still weird that setting resolution through the configuration editor doesn't work.

The configuration editor is for RetroArch configurations and I think RA doesn't change the resolution of screen itself. What you actually want is the runcommand resolution switch - which works with tvservice. Another option is to use the onstart/onend scripts to switch resolution, instead of manually configuring per-emulator settings in the Runcommand.
