Problems with Aerb 2.4G Mini Wireless Keyboard Mouse

I set up a Raspberry Pi 2 with RetroPie v3.6. For setup I used a standard, wired USB keyboard. I proceeded to install a wireless xbox 360 dongle (plugged into USB port 0) with the goal of connecting 2 wireless 360 controllers. I started with the first controller and had no real problems getting this to work the way i wanted, pretty much stock mapping with the exception of a core specific mapping on NES. I then attempted to set up the second controller, which went ok except for some reason, i couldn't get the re-mapping to save for the NES core. After looking around on the internet and trying a few things that didnt work, i decided it wasnt that big of a deal and was just going to move on with my setup. The last thing i wanted to do was replace the wired keyboard with a wireless keyboard/remote/air mouse combo found here:

Setup in Emulation Station was no problem, i remapped the buttons and keys to work the way I wanted and all seemed good. Now the big issue is when I start any of the emulators, the message appears at the bottom of the screen that the xbox controllers are configured etc, but none of the controls work at all - p1 xbox controller doesnt work, p2 xbox controller doesnt work, the keyboard on the wifi controller doesnt work etc, forcing me to unplug the pi to reboot. Pulling the Aerb dongle out before rebooting and replacing it with the wired usb keyboard makes everything work again. Leaving the wired keyboard plugged in and adding the wireless Aerb doesnt help anything, as the wired keyboard controls dont work within an emulator either with this scenario.
Any ideas on what's making this happen and how to fix it?Thanks,

I reflashed the SD card using RetroPie v3.7, and now everything is working almost perfectly. All previously mentioned issues have been resolved, but now there's 1 new issue that I can't seem to get fixed.
On the 2nd xbox 360 controller, everything seems to be mapped and working properly, except for the left analog stick. The Analog to Digital is set to "Left Analog" in all of the config files, but for some reason it still isnt working.
Any help would be appreciated.
