From the descriptions, it looks like each controller has it's own USB cable, so they should be seen as separate gamepads.
As @dankcushions said, you shouldn't need to go into the RetroArch to configure the controller, if you have configured in Emulationstation the 1st controller, it should automatically configure the 2nd one. I assume they'll appear identical to RetroPie, so the same configuration would apply to both. This also means you'll have to wire the buttons identically - i.e. using the same schema to connect them to the encoders.

@mitu your correct. It does have its own usb port. But I cannot use the emulation station to make any movement or button controls on the 2nd gamepad. But, if I'm reading you correctly, I will need to rewire the 2nd controller to be a mirror image of the 1st controller, vs plugging it in haphazard style.

Correct, because controllers of the same brand and model only get one single set of controls saved by Emulation Station. So, if you wire them differently, your controls of one of them will be messed up (usually the second one, or the first one if you configure the second one after it).
it seems to match up with the first set of controls perfectly. But im not able to change it or make any adjustment to it to test it out.
I don't understand the second sentence. If they match up perfectly, what do you want to change or adjust? Do you want to setup the controllers differently? Thay may not be possible with controllers of the same brand and model (apart from re-wiring them differently), see above.

@Clyde because it wasn't working, I went into retroarch to see if it was mapped. After seeing that it all looked correct, but wasn't working. I attempted to remap the controls, just to test it out. No go with that. But! After rewiring the panels, it all works perfectly! Now just gotta plug in the keyboard and get sound working.

@mitu here's another one for you: still cant get sound working through the headphone jack on the pie. I've tried to go through the dos menu and delete the pound sign. But... The monitor I have is blocking half of the code. And I have no way to adjust the screen size on the monitor. Ideas?

Did you use the
Audio
menu in the Emulationstation (from the RetroPie system) to set the audio output to the 3.5'' jack ? -

@ucald4amarine Have you checked the volume for Audio in Emulationstation ? You can also exit Emulationstation and run
alsamixer
from the command line to change the audio volume. -
@mitu also, when I try to set the volume to max in retropie, as soon as I exit it I find the volume has been set to zero again. In my searches I've seen the way to fix it has to do with the pound sign being deleted. But i cant delete!

@ucald4amarine What pound sign ? Forget about the pound sign. Open the Emulationstation audio settings and change the 'Audio Device' to 'Master', then see if changing the volume will persist. Also, you can check with
alsamixer
from the command line the value of the volume. -

@mitu master doesn't keep the volume up. I'll try and go into the settings you refer to later tonight. But won't I run into the same issues where I can't see the code because of my free monitor?

@ucald4amarine If you're having trouble with the monitor, I suggest you set up SSH and work from your PC over the network.

And set the menu to something a little more fun than the stock menu, and lock it all so my brothers can't mess it all up... Side note and random bit of something I just learned. On some games, it needs a 2nd count button for the 2nd player. To indicate money is being put in from that player only.

I'm pretty sure there's a setting in mame where you can get it to just work off 1 coin slot. I'm sure after you insert the second coin it can be set up so that it then switches to 2 player. It might depend on each game, possibly in the form of a dip switch that you can set. I'm not in front of my machine at present, so can't say for certain but have a look around the settings in mame

@ballboff well, the issue is that for some games, (example, metal slug.) You can indeed do just that. Have one coin button, and the 2 player button works. But some games. (The Simpsons.) We're set up with 4 controls in their arcade. And you had to put your coin in where you were standing. I believe the same goes for games such as rampage.
