Hanging in menus and unwanted cursor scrolling

So I have what I hope are two small issues.
I am a super noob, so I don't have a ton of knowledge, but I'll try out whatever I can.
I am running a raspberry pi 3 with the latest retropie on it. I have Snes, new, sega, psx and mame games on an attached hard drive.
My first issue is that occasionally when moving between games, my system will hang, for just about 10 Seconds, before catching up and following whatever inputs I had out in. Occasionally I'll get no movement from the cursor, but I'll hear the sound effect that let's me know it "moved" to the next game. I have had this issue happen while playing some psx games as well.
The 2nd issue I have is that when I switch systems in the main menu, on most occasions when I switch the system will start scrolling up or down very quickly on the new system. I can cancel out of it, but it happens almost all the time and is super annoying.
My system does occasionally freeze at random times in games, but it's usually not while playing, it's almost always when I'm in menus or coming back to a paused game. I'm hoping though that fixing the other issues will help with this one as well.

What controller are you using? and saying you have the latest retropie doesnt really necessarily mean you have the latest version. What version do you have?

I'm using a Extension 4 player joystick,which is coded as a keyboard. I'm not sure where to find the retropie info, so I'll look around and see if I can find it.

I should mention I've had this problem with various joysticks, including a Logitech joystick, Xbox one joysticks connected through a Microsoft wireless dongle and just a standard keyboard (first thing I did when I had this problem was to disconnect everything but my keyboard)

Okay, when I go to look, I have something listed that says Script version and it's blank after that. Then it says last commit : 9 weeks ago (2122b7e)

1: What is the volts and amps on your power supply?
2: have you made any changes to /boot/config.txt or /boot/cmdline.txt? -

I have updated retropie through the menu, but still having the same issues.

5v - 2.5,its the one that came with my retropie kit when I bought it.

No, I haven't touched those files. At least not that I'm aware of.
