Crazy idea, maybe impossible, but hear me out. Pi zero with retropie also a USB controller for Pitendo 3

I have built two pi emulator systems, one is a pi3 inside an NES case, the other is a pi zero in an NES controller. i have both up and running with 4.0. I ran into an article on adafruit today (this one: http://tinyurl.com/jymy5qr) after discovering that the pi zero will power on through the port not designated for power. Since the build is on jesse, i was wondering if you guys think it would be possible to use zero as a USB controller for the pi3 and still work as its own, less powerful emu box. I'm going to be updating this with any progress i make on the matter. I would love any help you guys have pointing me in the right direction. Thank you for any input!
I got the Pi Zero showing up on my PC as a HID using this tutorial (http://tinyurl.com/zus2nhd), and still boots into Retropie just fine when powered from the power port, but with the new kernel active, it seems the gamecon driver is no longer active. im guessing theres some sort of arguement between the two
If this turns out to be a fruitless effort and you cant use the pi zero as the controller chip, could i solder one of these(http://tinyurl.com/asr3ftj) to the usb port contacts and forget about the gamecon drivers?

I began pondering this same possibility a few weeks ago. I haven't even been able to get the ethernet module working (yet), let alone HID. I'm hoping to use an OTG Micro-B to Micro-B cable (Amazon) to connect two of my NES-004 + RasPi Zero gamepads (Thingiverse) together. I'll be sure to post again if I make any progress. In the meantime, here's another resource I found:

We must go deeper... a 3rd RPi to control the controller
