I'm using berryboot. Can I update using the retropie-setup scripts?

Hello, everyone. I installed Retropie 3.7 on a Pi B+ six months ago and loving it. I used berryboot because I wanted to dual boot with OpenElec (before I knew kodi was available in Retropie). I have successfully updated the setup script to version 4.0rc2, installed kodi, and uninstalled a few emulators that I don't use. I understand that the kernel won't update as it is part of berryboot. I am not concerned about updating the kernel, but I am concerned about the core and main packages. Can I safely use the option to 'Update all installed packages'? Are there any packages that berryboot users should skip?
