Issue with shaders and screen size

Hello and thanks for your time. I am running Retropie 4.0 on a pi3. I have crt pi setup to as the default shader. However I updated the setup script and cores yesterday and now crt pi does not apply itself like it used to. Any ideas?
One other question I have is if I want mupen64plus to show up fullscreen rather than a small box in the middle of my display, how would I change that while keeping performance up?
