Controller Configuration Issue

Hello,
Just an FYI for the forum, I am not very programmer/Linux/tech savvy but I do know how to read directions and use common sense. I have had multiple issues so far with the Raspberry Pi/Retro-pie but I have managed to figure them out one by one and after some time.
Now the issue is I cannot configure two separate buttons for the controller. These buttons are D-pad Right and "A". It will not register them when I hit those buttons on my controller, but It will register them on emulation-station curiously enough.
When I first booted up Retro-pie I didn't have issues with the controller, but somehow after fixing the "other" issues I found the games did want to acknowledge my controller anymore. After some searching and a little trial and error I got to the menu to hard change these buttons. The only ones I cannot change are the ones I listed above. As for hardware, I'm using a standard PS4 Controller that has Bluetooth but I am not enabling it so I'm sticking with the USB cable.

Can you post your controller file on pastebin, it should be in
/opt/retropie/configs/all/retroarch-configs/
