Start and Select not working after update

I am hoping I can get with a problem which I have but cannot find an answer for. Recently some of my games that I was running through platforms such as Megadrive and PC Engine and Gameboy Advance were freezing all the time for no apparent reason. This culminated today with the system crashing with an error message that said "emulation station has crashed". I decided to try and update the system and ran setup to see if there was an update for it (I am currently using a raspberry pi 3b+ with raspberry pi version 4.5.18. After updating to this however, I have found that in nearly every emulator that uses them the start and select buttons although working within emulation station don't work in the games themselves. I tried resetting the controller configurations and remapping them but this hasn't helped. I was initially using a sf-30 pro controller which I remapped and also tried with a generic ps3 type usb controller. Nothing so far has fixed the issue and I don't know if games are still freezing because I can't get into them. I know it probably isn't part of the problem but I notice now that when games launch there is a brief message with tick that says "8bitdo SF30 pro configured in port #D, althought it may have been port #0. I would prefer not having to wipe the memory card and reinstalling everything as there are quite a few emulators set up and the scraper no longer appears to work, but I am not sure what else to do. Any suggestions would be appreciated.

You should reformat your post into paragraphs to make it easier to read, this wall of text is annoying and difficult to follow.
The hotkeys are available only for the Player 1, if your controller is not assigned the P1 slot, then the hotkey combinations will not work. So, how many controllers/inputs do you have connected ? Did you configure an input remap in RetroArch or re-ordered the joysticks through the Configuration Editor ?

After I cleared the configs for the controllers I had only one controller set up which was a generic ps3 type one which I have used in the past without any issues. The start and select keys aren't just working and with regards to the hotkey for exiting games but within game emulation itself. They work in emulation station but not once the game is running. I am not sure what you mean by input remap but I remapped them by the usual option within emulation station and I am not sure why this issue would occur all of a sudden after just an update or checking for update through emulation station.

Post the emulator log file (
/dev/shm/runcommand.log
) taken immediately after starting a game. Make sure you toggle the verbose logging option in the Runcommand launch menu.Post the log file's contents on pastebin.com and then add the URL here in the topic.

After not being able to find an answer anywhere I decided to reformat the sd card and do a fresh install with a nespi+ case that I was using before and the same os 4.5.1 and 3b+ pi. I have however run into the following issues.
I have just recently had to reformat and reinstall retropie 4.5.1 on my 3b+ with nespi+ case. Installed the image and the safe shutdown script but for some reason the power button isn't working on the case. If I push it in to turn on the case nothing happens but if I push it again to make it come out the pi boots up but there is of course no power light.
The pi won't power off with the button and the reset button seems to not work at all. I am not sure why this is happening as its a fresh install and previous to the reformatting the case and buttons installed and worked without issue. Any help would be appreciated.
