Controller not setup when start raspberry pi back up

I had everything configured and running yesterday. Powered off the pi a few times, played multiple games on the nes, snes, gba and genesis emulators. Powered it off for the day and turned it back on. Now it's suddenly telling me, just in the snes emulator, that the controller is not configured. That was the last emulator I was using. I'm using a raspberry pi 3 model b, with retropie 4.0, 2 8bitdo NES controllers with the v2.68 firmware on both.
I tried removing both from the bluetooth settings and readding them, then reconfiguring them in the emulation station setup but they still don't work just in the snes emulator. I'm wondering if maybe I corrupted it when I powered off the system. Normally I just unplug it once I save the state. Thinking about it now, I'm guessing I probably need to quit the emulation system I'm using then either power off their or shutdown the software before powering it off.
Anyone see this before? It happened when I set it up a few days ago and I just assumed it was because I was fiddling with settings since it was my first time using it. Yesterday I didn't mess with any settings before I powered off.Note: I've just decided to reinstall retropie completely and power it off after shutting down the software but I'm still curious if that's most likely the cause or if someone else has seen it caused by something else.

I had a similiar problem with the Genesis emulator. Check the retroarch.cfg file of the SNES emulators. Open it, if it has a lot of code then it's glitched. The file size should be like 1kb, mine was 47kb.
If this is your case this is how to solve it. Delete that file, update the RetroPie install script, re-install the emulator. This solved it for me.

Awesome, thanks! I'll give that a try next time. I just reinstalled everything since that seemed to help last time. I'm going to try quitting and shutting down retropie correctly and hopefully I just won't have that problem anymore.
