Runcommand messes up resolution for some reason

Hey. I did an update yesterday and when I started a game today, the runcommand box that pops up took up all of the screen with about 10-20 characters (the first characters in the box). That is, it changed the resolution to like 320x250 or something like that.
I can't find any logs or anything that explains it.
When retroarch starts up it's the correct resolution again.
The problem is that when I later exits emulationstation or run any configuration entry (like RetroPie-setup) it's that extreme low resolution, so it cannot be used.
If I reboot the system and exit emulationstation without running anything that invokes runcommand, the resolution is correct (1920x1080), but as soon as I run anything from emulationstation it changes the resolution until I reboot again. Xrandr can't find any display either.
And yes, it affects the terminal too, when I exit emulationstation all I can see is "pi@retropie" and I can type about 10 letters, I think 4 until screen-wrap.What the heck is going on?
Pi Model or other hardware: 2B
Power Supply used: the one I got in the kit.
RetroPie Version Used: 4.6
Built From: Premade from official site a long time ago...
USB Devices connected: External powered USB hub with two controllers.
Controller used: Xbox 360 and PS3.
Error messages received: N/A
How to replicate the problem: No idea. -

?Huh. I was gonna say no because I hadn't changed anything, but yes, it seems there is now for some reason. Thanks!

You added something, there is nothing in stock RetroPie that creates those files automatically.
