Game Controller Taking Over Mouse, And Hotkeys Are Staying Bound To Keyboard

I have a Wii U Pro Controller being used for games, and I am having 2 issues with it.
The first one is that on the desktop, the controller's left analog stick is controlling the mouse, and I don't know how to fix it.
The second one is that the hotkeys are staying bound to the keyboard and no matter how many times I save the config, they stay bound to it.
