      PC: with core i5
      OS: Ubuntu 20.04/Retropie X86
      Emulator: Dolphin/Wii

What should I do to make retropie recognize the .wad files? If I put any .wad (wiiware) file in the retropie wii folder the file is not recognized (not seen).

If, instead, I open the dolphin gui (terminal /opt/retropie/emulators/dolphin/bin/dolphin-emu) and open any .wad file, all works perfectly.

That's because the wii platform doesn't have the .wad extension included (see here).
We'll add it to the list of known extensions.

@saku00 Well, the addition is now part of RetroPie, so you don't have to edit the file again if you update Dolphin.
