I assume this is the SNES Super Bomberman 2, which should use the lr-snes9x emulator - is that correct ?

When starting the game, does it prints any messages on the left bottom part of the screen about the controller being detected, but not configured ?

Are you sure you haven't disabled the EmulationStation input auto-configuration ?

You can check if the configuration for the gamepad has been created, following your input configuration in EmulationStation, in the /opt/retropie/configs/al/retroarch-joypads folder. Same folder can be accessed via file shares at \\retropie\configs\all\retroarch-joypads and it should contain a .cfg file named similarly to your gamepad.

@makatack No, I was referring to the .cfg file that should be found in \\retropie\configs\all\retroarch-joypads.
That is the file which RetroArch uses to configure the gamepad. Do you have a file there ? If so, you can open it with Notepad or other text editor and copy the contents, then paste the copied content here in the topic.

@makatack Can you access your RetroPie via File Shares from your PC ? Then the same method can be used to access the configurations (the shared \\retropie\configs folder), where the gamepad configuration file is saved.

How did you copy the ROM file to you RetroPie installation ?

Is your Pi is not connected to the internet/network/WiFi ? You may try accessing it from your PC, as described in the File Shares page, this way you'll be able to find the file in question.
Try reconfiguring again your gamepad from EmulationStation, from the EmulationStation menu (accessible pressing the Start button), go to Configure Input and re-configure the gamepad. See if that changes anything when you start the game.
