Games Not Transferring to USB

Followed the youtube tutorial from ETA Prime to transfer ROMs with a usb. But when I open the usb drive on my computer, all the folders are there but all the game files are missing.
When I add games to the usb and plug it into my raspberry, it shows all the games I downloaded but nothing that was on the original micro SD I had. It also doesn't show the retropie settings tab on the emulation station.
