I am using Raspberry Pi 3 B and isntalled RetroPie 3.7 with the SD Card Image.
When i shutdown the system over the normal menu, the system shuts down (no input on hdmi-screen, no ssh possible, etc.).
But still both lights (power and act) are lightening on the pi and won't stop. why?
i am using the IBuffalo SNES Controller and a XBOX 360 Controller.

@BuZz I have also noticed this and I think it's normal. As the Pi 3 shuts down the green activity light flashes 10 times before it stops. Then red power light and green activity light stays on. I think it's as they use to say about Windows "It's not a bug, it's a feature". :-)

Hit F4 to get to command line and follow these steps

if one day the link above will be dead
(we all know this day will come)
, here's the code to update the firmware:

                        sudo apt-get update

                        sudo apt-get dist-upgrade

You will need to wait until that version of the firmware is packaged up (Unless you want to risk using rpi-update)
