Reinstalled Retropie and Now 2-Player Not Available on my Arcade Machine

Raspberry Pi 3b
Retropie 4.8
DIY Arcade Cabinet ControlsHello all, I recently reinstalled Retropie on my Raspberry 3b built into my DIY Arcade cabinet. All went fine, Joystick and buttons assigned via Emulation Station as usual and games all running as they should... with one exception, My favourite game (Mr Do!) no longer recognises the 2-player start button. In the two player version both players use the same controls but swap over after a life is lost. This all worked fine before reinstallation but the two-player start no longer does anything. I assigned the button I used to use for the 2-player start during the control set up in Emulation Station to the right shoulder button.
I remember an issue from when I first installed the system years ago that mame2003 doesn't display the colours of the game correctly so instead I run the game through fbneo. Once the game is running I can get into Retroarch to look at the control configuration and the only options to assign controls are for up, down, left, right, Button 1, coin and start - there is no 2-player start.
What's infuriating is I must have solved this somehow in the original installation but can't the life of me fix this now.
Any help appreciated.
PS if I start the game via mame2003 - with the wrong colours and go into Retroarch there are more buttons available to assign but still no 2-player start option

Maybe you were using mame2003-plus ?
I'll tag @barbudreadmon for the FBNeo inputs issue, indeed there's no 2P Start button using the latest version of the core - maybe it needs to be 'wired' up to Port 1 ?
EDIT: you might have configured P2 to use the same gamepad index (1) and then re-mapped the Start (for P2) to the shoulder button, while disabling the other inputs for the same P2.

@mitu Thanks. Come to think of it I think I might have the original install on a separate Raspberry Pi I used as a portable unit, if I can find it I'll see how I configured the inputs.

That would be my guess too.
Either way, 2nd start buttons are gonna be assigned to "port 2 controls" by default in FBNeo, i'd expect other arcade cores to do the same. -
@barbudreadmon Ok thank you. Just out of interest I found an older version of Retropie on a portable arcade box I made, in mame2003 I get this screen up which is where I assigned 2 Player start - was this an earlier version of the RGUI?

This looks like MAME 2003, not FBNeo.

@paul1066 This is not retroarch's menu (rgui), this is MAME osd.

@barbudreadmon OK think I've solved it. Mame2003plus does show the correct colours so I've used that rather than FBNeo, then I can access the MAME menu from the Tab and set the 2-Player Start. Thanks for your help
