Xbox 360 hotkeys

I am currently using retropie3.6 on a pi3 with a wireless xbox360 controller. Recently retroarch has stopped responding to the controller hot keys. This has made it so that I can no longer make save state or even exit the emulator from the controller.
When booting up an emulator it states that there is an xbox 360 userspace driver for 0 and 1 ( as if there were 2 controllers connected) but I only have one game pad connected. I have tried it with the keyboard connected and disconnected with no change.
This problem seemed to start when I tried to update the retroarch through the rgui. Is it possible to just delete the retroarch.cfg and it will automatically recreate the file with default settings (which would hopefully fix my issue)?
Note: I am still able to navigate through the emulationstation menus without problem. It only happens once any emulator has been started.

The userspace controller for 0 and 1 is caused by settings used with xboxdrv. By default it reserves two slots. You have to go back to the screen where you enabled it, and set the number of controllers to 1. This is in RetroPie Setup, configuration, xboxdrv.

There probably is a file called retroarch.cfg-rp.dist in the same directory which is a default version if you just want to rename or copy to use as retroarch.cfg.
