Runcommand won't allow me to change settings

RetroPie Version Used: 4.0.6 (I think)
Built From: Pre made SD Image on RetroPie website
USB Devices connected:Dragon Rise encoder 10 button, xbox 360 wired, and usb doggle for keyboard
Error messages received: none
Guide used: too many to count
Emulator: mupen64plusAfter launching a rom I press enter on my keyboard and access the Runcommand. I make one edit, either choosing emulator per rom, default rom, or lately I have set the default resolution. Played the game (legend of zelda oot). Decided to try a different resolution and now it won't let me change any of those settings I made. This happened in the past and I had to update the emulator to clear this up. Is there a single file I can edit or some other reason this is happening? I have checked various configuration files and can't seem to figure it out. Thank you all for your assistance in advance.

When you say it wont let you make the changes anymore, what do you mean?
Will the keyboard not respond in that menu, or can you not select the option, or is it that your changes arent saved?Are you using the keyboard or controller?

mines also been doing this lately to, i have full control of the menu with keyboard and controller and when i go to change default emulator for a certain rom is wont change it. i have tried different setttings to see if they would change and none of them change. the screen will flash and then go back to the settings i had before that i tried to change, been doing it on multiple emulators lately -

I have been using mupen64plus-rice-hi_res legend of zelda oot. But this has been happening with other emulators in the past. I remembered the way I was able to make changes was by launching a freshly loaded rom (this instance was NBA showtime n64) , never been played on this system before, and access runcommand. Once in there I can change the default emulator. Then I exit the runcommand, and can now change the runcommand settings on the problem rom. I know that seems really confusing. Sorry about that.
