Ok, so I updated my install to 4.1, and everything works except when playing TGCD games. I am only missing the audio from games.
Funny thing, TG16 games have audio, and so does everything else I checked.
I have a Raspberry Pi 3 B+ and everything was built from source. I wanted to save space and get the best performance.
Just as proof for performance, on 4.0.1, booting from binary took about a minute. Booting from source with everything else being the same took about 30 seconds. In terms of space, I saved around 500MB.

You don't save space building from source. You will unlikely get any additional performance either. The boot speed and free space must be related to something else.

Regarding audio - is it something that used to work before the update or just a new problem? You can report issues with that emulator here if something has stopped working on it - https://github.com/libretro/beetle-supergrafx-libretro/issues/13

You can launch in verbose mode via the runcommand launch menu and get a log from /dev/shm/runcommand.log(Please use a site like https://paste.ubuntu.com/ for the log).

I am only reporting what I have personally experienced. I made copies of the ROM's, game lists, and game images. Then I did a clean install from the image, added what I wanted, and logged marked everything that was installed. I copied everything back, and made sure it was working.
I logged the space and boot time.
I re-flashed the SD card, and from the RetroPie setup script, I told it to remove everything. I went in, and manually updated the setup script, and installed everything from source. After that was done, I put everything back in and logged the difference. In theory, there shouldn't have been any major difference aside from install time. However, that was not thew case.
There were no other changes, so I don't know what else I can tell you about that.

As for the audio, it was fine before in 4.0.1. It changed after I updated to 4.1 as well as updating all the other packages. I'll run in verbose mode, and see what I can find. If I need to, I'll upload the log.
I don't have a problem re-installing things if I need to, and I have an image of the previous install I can re-load.

You have all the volumes set to 0 in your core settings by the looks of it?

check in RGUI -> Quick Menu -> Options (https://github.com/libretro/RetroArch/wiki/RGUI)

@BuZz I find it strange that happened. I never messed around with those configuration files because I didn't want to break anything.
Sure enough, I went in and changed the volume to 100 and it's back. Thank you very much.
