USB Start/Select problems

Hi Everyone,
This is only my 2nd post here so please go easy on me. I am currently halfway through my 2 player table top arcade build. Just received the arcade sticks and buttons. They are running through separate USB ports. The problem I am having is that when I map player one's start and select buttons it works fine. When I come to map player 2's the Start and Select buttons on player one swap over. Then when I go back to remap player 1's player 2's swap over. Anyone experienced anything like this before. Hoping it is a simple fix that I just can't see.

One thing that comes to mind at first blush is that you might have 'save on exit' set in RetroArch.

Pi Model or other hardware: Raspberrry Pi 3
Power Supply used: Official Raspberry power supply
RetroPie Version Used (eg 3.6, 3.8.1, 4.1 - do not write latest): 4.2
Built From: Pre made SD Image on RetroPie website
USB Devices connected: USB Hard drive (separate power supply) USB Keyboard
Controller used:
Error messages received: none
Log found in /dev/shm/runcommand.log (if relevant):
Guide used: (Mention if you followed a guide)
File: (File with issue - with FULL path)
Emulator: (Name of emulator - if applicable)
Attachment of config files: (PLEASE USE PASTEBIN.COM FOR LARGE LOGS)

File: Its the USB joystick I guess

Attachment of config files: I dont know how to post config files and I am using a mac to write this so I dont know how to ssd into my pi.
How to replicate the problem: Just reconfigure either player one or player two and the other controller will swap the start/select buttons.I am so sorry I am not offering any more info. Like I said I am new to this and I was just hoping it was a easy fix. Again, sorry. I dont want to annoy anyone here

@AlexMurphy Oh I totally understand. I am just sorry I can't provide more. I tried that git hub link but no luck. I have found a work around that was so simple I am almost ashamed I didn't think of it before. I have just swapped the start/select buttons over on P1. Feeling quite silly now!
It is a quirk of the system however. Hopefully my button swapping will last and it wont swap back again once I have put the buttons in the unit.
