I had a copy of raspbian already installed on my RPI3 so I installed the latest retropie package on it. It works fine with one exception. When my system is set to boot to console first and I start 'emulationstation' manually it works and I can get into the retropie setup application. However if I set it to auto start emulationstation at boot the retropie setup application won't actually display on the screen when I select it. It just stays blank.

Disable plymouth (Or just install the retropie splashscreen which will also do this) plymouth.enable=0 added to the line in /boot/cmdline.txt

Alternatively, I would just use the image, as everything is configured/working there.

Sorry - should have been cleared. I can see the main RetroPie screen and I can play the games listed. The problem is if I want for example to add or modify packages like Kodi and I choose the retropie setup sub option the screen just goes blank and stays like that. This only happens if I have retropie configured to boot straight to retropei / emulationstation. If I change it to boot to console and start everything manually there's no problem. Just trying to avoid having to blow it all away with a fresh install if it's something simple.
