Install raspberrypi-sys-mods and the bluetooth upgrade should be ok (at least this is a possible fix and may sort it - next retropie image will include this package)

When you install this package, it asks it you want to update a 99-rules file (or something like that). Should we answer yes or no?

I tried installing that package, I removed "dtoverlay=pi3-disable-bt" from my config.txt, but I still get no response from the controller using the "install/pair ps3 controller" option in the retropie setup menu.

      I AM ERROR.

I don't know what's happening but I got my bluetooth back working again by downgrading. My bluetooth keyboard was working fine but now my bluetooth has stopped working after I tried to install the ps3 gasia thing to try and connect my ps3 controller. I did everything on here and the bluetooth is still not working..did an update, downgraded bluetooth and still nothing. Also tried installing the sys mods, upgrading bluetooth and downgrading again and I still can't get the bluetooth up and running again. bluetooth status says "failed to start bluetooth service"...can someone please help? I'm really trying not to do a clean install again since I've got everything set up perfect..Thanks in advance.
And by the way, thank all of you very much. I've learned so much from this forum.

@jjpalau ok, sorry, I managed to get it fixed...i uninstalled bluez (like the 3rd time) and now bluetooth is up and running. bluetooth keyboard is working again and I can see the options to connect to bluetooth devices. I can see my ps3 controller (not original) but when I try to connect, it asks me to enter a pin for bluetooth device and shows a set of numbers. Should I try and install the "pair ps3 controller" on retropie setup? I think this is gasia, I tried pairing it after installing that but that's when my bluetooth just stopped working. I'm gonna make an image of my sd just in case I mess up the bluetooth again and just reinstall. Thanks for the help in advance.

A Playstation USB gamepad setup is completely different than any other BT device. See: https://github.com/RetroPie/RetroPie-Setup/wiki/Setting-up-a-PS3-controller

I don't have such a device but from what I read a lot of people do 'ave 'em, and a lot of them have troubles setting it up. For setting up a playstation controller one had better open a separate topic because it won't simply be set up after you've got BT working. This is because the kind peope at Sony decided in their infinite wisdom to NOT let their controller be compatibe w/ any official BT standard.

Good luck setting your Sony controller up. ;-)

@Meneer-Jansen aaah, damn Sony. haha. I did not know that about the bluetooth and compatibility. Guess I'll just use it wired until there's a fix to the bt. thanks

I do think that the PS controller will still work in RetroPie, but it's a completely different topic all together. See: https://github.com/RetroPie/RetroPie-Setup/wiki/Setting-up-a-PS3-controller In RetroPie Wiki was written only for the PC controller.

Good luck setting it up! :-)

@Meneer-Jansen I found some success in pairing my ps3 controller but it breaks the pi bluetooth.. my wireless keyboard stops working and bluetoothctl command freezes. All works well when I uninstall the ps3 install from retropie setup. Bluetooth is downgraded and I believe I have the updated kernel since I did dist upgrade then downgraded to bluetooth 0.1.0. Please, if anyone finds a fix I would greatly appreciate it. I'm so so so close!! Thank you all for the great help and support.

I have also prepared a tutorial which describes how to pair Gasia/Shanwan PS3 controllers. it can be found
