    Version: Retropie 3.7 from sd card image
    Controller: HuiJia USB GamePad

    I'm using a USB to dual Nintendo 64 controller converter. For some reason, it reverses the one and two player controllers (I would normally just switch them but I wired them a real nintendo 64 and don't want to have to redo the wiring). For all my retroarch cores but mupen I just change the player 1 and player 2 device numbers and everything is peachy. When I go to change them in the mupen64plus.cfg file however, it just changes them back whenever I try to play a game. Is there somewhere else I need to be changing these?

      Yeah dude I had the same issue...find the autoconfig.cfg...I think it's in /opt/retropie/configs/all and change the value of hotkeys or whatever else you don't want it to overwrite to 0 instead of 1. Hope this helps!
