Grey Box for Emulation settings disappears after a while.

It sounds like something is leaving the framebuffer in an unusable state. Could you provide a list of the emulators and ports that you have installed?
Edit: Since you say this has been happening since the beginning, bold the ones that you installed, or used the most early on.

@mediamogul Well that's the thing i cant pin it down since every emulator seems to do it on random.
Also when i accidentally decided to update my main cores from source the other day ( a process that took 2 hrs) i noticed after a certain amount of time the screen would go black while updating, if i press a button a controller screen is still black, however if i press a keyboard key, the screen shows up again showing the command line updating.
Its almost like its going into a monitor display turn off like you would let a computer go idle and then 15 mins later the monitor would turn off.

@RedBatman did you make changes to cmdline.cfg to hide text? My original settings i had did that. Once someone here gave me a better setting i have had no issues.

Your controller didn't work because your system was updating and not running ES and your controller runs in ES. You keyboard will work in command line

@TMNTturtlguy So then why the grey box disappearing after awhile? Could it have something to do with Retroarch?

@RedBatman You didn't provide any detail about your setup. Please take a look at that message on the top of every single page of this forum.
It's a very unusual issue. I saw other users posting something similar but in the end the problem was the emulator not handling framebuffer very well (N64 and DS standalone emulators).

@meleu Well I'm using a Raspberry pi 3 and I use Retroarch. Some of the emulators I use include lr-fbalpha, nestopia, snes 9x 2010, these are just a few were this happens.

SO any other information you guys need, like I didn't get a retropie till February of this year of 2017.

@RedBatman It wasn't a "put up or shut up" thing. You just seem to be having an issue that you, solely, are having. That just suggests to me, and others, that the issue is with your set-up, rather than the software. That makes stuff very difficult to fix / debug.

@AlexMurphy Oh I'm not mad, actually I'm kinda happy I think I figured out what I was doing wrong, I was making my video output for roms DMT, instead of CEA, I learned that CEA was fo tvs and DMT is for pc monitors. So yeah that's seems to have fixed it, I'll post again if I run into issues again.

@RedBatman No one suggested you were "mad" but as usual it is something that people think is "irrelevant". As I said "the issue is with your set-up". Try looking at that first.

Well yeah I switched my emulators from using DMT to CEA and that's seems to have fixed it since I usually play the Retropie on my TV. I'll give it a few days and post back if I get issues again.

Well bad news its still happening, good news is that its happening less now. I will try to film it next time its happens. Also if I didn't make it clear before when this happens, if I were to go into Retropie-Setup it will be a black screen as well unless I type a key on a keyboard if I have one plugged in. I'm thinking that maybe after awhile it goes to sleep om itself or something but yeah I will try to capture it again when I see it again. Any other advice is helpful.

Okay so I learned yesterday that the grey box I'm talking about is Run Command. So yes Run command after awhile will go black, though I think it's more fair to say it goes to sleep. See for now it can take me going through over 10, sometimes 20 roms before the Run Command goes to sleep. Which like I said in a previous post it will affect Retropie setup and Raspberry Config, which is usually remedied by a keyboard press.
I can tell that a lot of people here probably use thier scrapped game art as a splash screen and probably won't even notice anything. But if someone could test it out on there end and maybe see if it happens to them after a number or times, since I'm treating this as a minor software bug, which I imagine wouldn't bother most people. Still any help is appreciated.
