Empty es_systems.cfg

Hi all!
Ran into a strange bug twice now with a fresh 3.8 on RPi3:
During initial configuration I like to just download all the wonderful stuffs so that when I get to sit at the TV I have everything I need.
FYI I edit es_systems.cfg with customs paths for my roms (which are located on an external USB stick).
I have not been able to lock it down yet (because reflashing the SD and reconfigging PO'd me after having to do it three times haha!) but it seems that after I install a whole bunch of themes (starting from the bottom one) at one point es_systems.cfg and es_systems.bak both become 0KB and after a reboot RetroPie/ES obviously gives an error about it missing parameters.
If further investigation is wanted I can set up a test but perhaps this issue is known or can be confirmed by someone else who has had the same and perhaps dismissed it as being a one time occurance.

@ShootHere perhaps you would have more success mounting your USB on the roms folder?

Sorry I do not understand your reply haha. It works fine! I am happy with it. I'm just saying that is pretty much the only thing I have changed in es_systems.cfg.
The loading works fine, it's just something that clears the entire es_systems.cfg file.
I did change it with a Find & Replace All. Works fine until, it seems, I add many themes.
If you want more indepth testing, it can be arranged.
What I found most peculiar is that the es_systems.bak was also 0KB.

@ShootHere if you mount your USB on the roms folder you don't have to manually edit your es_systems.cfg also if you're doing a manual edit of your es_systems.cfg put it in
/home/pi/. emulationstation
that way it won't be overwritten -
Alrighty thanx for the tip. Do you think that is what also caused the files to go empty?
Keep in mind it worked fine for several reboots but it seems something within the setup scripts messed with it. Possibly the Scraper or the themes. Haven't pinned it down yet.
As before: do you wish for me to try and reproduce it? It will take some time but if it helps the greater cause I will gladly do it :)

@ShootHere if you can narrow it down that would be good, but I'm guessing it's something to do with your setup as you're the only one so far that's mentioned it as an issue.
It's also possible it's due to sd corruption/or USB corruption, possible it was interrupted or something. Could be a myriad of things. Might also be worth trying diff methods of mounting the USB etc. If you do a full binary install it should repopulate the config if you don't have a backup and you can see if you can reproduce it.
