Odd PS3 Controller Behavior - Works at EmulationStation menu but not in game

Setup:
Sony PS3 Controller
RaspberryPi 3
RetroPie 3.8.1So I just setup RetroPie and I have a Sony brand PS3 controller that I've had lying around. I ran through the retropie_setup.sh script and I got the PS3 controller connected and I mapped the keys and now I can navigate the EmulationStation menu with no issue.
The problem I am running into is that I cant actually play any games with the controller. My keyboard works fine to play games, but the PS3 controller doesnt. Whenever a game loads, a message at the bottom of the screen flashes that says "SONY Playstation PS3 Controller not configured". When I exit the game, I lose the ability to control the Emulation Station until I repair the controller.
Any ideas?

Did you edit your retroarch.cfg file with your controllers map?
For example:
nput_device = "USB gamepad " input_driver = "udev" input_r_btn = "5" input_save_state_btn = "5" input_start_btn = "9" input_exit_emulator_btn = "9" input_l_btn = "4" input_load_state_btn = "4" input_up_axis = "-1" input_a_btn = "1" input_b_btn = "2" input_reset_btn = "2" input_down_axis = "+1" input_right_axis = "+0" input_state_slot_increase_axis = "+0" input_x_btn = "0" input_menu_toggle_btn = "0" input_select_btn = "8" input_enable_hotkey_btn = "8" input_y_btn = "3" input_left_axis = "-0" input_state_slot_decrease_axis = "-0"
Also some systems require a custom retroarch.cfg file. For example, I had that issues with FBA, all I had to do was add a custom retroarch.cfg file that mapped the correct controls for.
Also for a PS3 controller how are you connecting it? Via the pi's blu tooth or a dongle? The pi's built in blu tooth is known to be unreliable.

Yes I do have a configuration within /opt/retropie/configs/app/retroarch-joypad/{Sony PS3}
Also, within /opt/retropie/configs/app/retroarch.cfg, I have reference to that folder as my joypad autoconfig dir.

Fixed it. I installed Lakka instead. (www.lakka.tv). Worked 100% perfectly first try.
