hotkey overlap - cannot resolve double-binding

I'm running the latest retropie image on my pi3 boosted off of USB. I cannot get ant tetrarch emulators to work properly.
All buttons on my PS4 controller are double-binded by default. There is nothing to activate hotkeys (nul) so it seems to assume I want every button press to be a hotkey action. I can get into the tetrarch UI and play with the menus just fine, but I cannot get buttons to do anything but hotkey actions.
I looked in the /opt/retropie/configs/all/retroarch.cfg file and there are no explicit hotkeys there. It's all "nul".

I found the issue, but I can't find a fix. I can boot the entire thing off USB, and streaming XA is smoother this way compared to playing off an SD card. A simple tweak to fstab and cmdline.txt and its ready to go.
Unfortunately, something about retropie keeps hammering the USB stick when set up this way, and there are weird behaviors from bash, like running out of tmp and being unable to tab-complete typed entries. I don't know how to fix this. Either way, it causes corruption and weird things like this happen.
